Secondo MongoDb 3.6:
db.collection.update(query, update, options)
Il significato è che puoi aggiornare più documenti usando l'aggiornamento.
Per prima cosa dovresti creare un array dalla tua mappa che contiene solo il valore.
const arrayOfValues = ['value_01', 'values_02'];
Quindi dovresti usare le opzioni upsert + multi sul metodo di aggiornamento:
db.foo.update({value: { $in: arrayOfValues}}, {$inc: {count:1}}, { upsert: true, multi: true });
