MongoDB oplog ha record con punti nei nomi delle chiavi, per i quali non è possibile eseguire query, afaict

Hai ragione, c'è qualche incoerenza nell'implementazione dell'oplog di MongoDB che consente un formato di documento per ogni registro operativo che tecnicamente non consente di interrogare di conseguenza tale documento.

Anche inserire la stessa voce non è possibile in quanto ha un nome di campo $set:
