So che è vecchio, ma mi ci è voluto un po' per trovare la risposta e questa domanda è in cima a Google.
Ho trovato il seguente codice e l'ho modificato:
INSERT IGNORE INTO my_table VALUES (1,1), (1,2), (1,3);
DELETE FROM my_table WHERE c1 NOT IN (1,2,3) AND my_table = 1;

Il mio codice che ho modificato per usarlo con variabili PHP e loop PDO:

Usando l'esempio della domanda originale dovresti eseguire questo codice per ogni c1 numero ID che volevi aggiornare (c1 sarebbe l'equivalente di $a_id variabile nel mio esempio).
